(Chances are that your vagrant machine was destroyed and re-created from scratch)

The ubuntu default storage location for mysql data is : /var/lib/mysql/your-db

Please check the location in your mysql settings file /etc/mysql/my.cnf if you don't find it there.

Unfortunately I can't find them in TimeMachine, looks like they're gone for good.

I didn't realise the update would destroy the machine or would I have dumped the dbs beforehand.

Where would they be in TIme Machine though?

the default directory where dbs are saves is /var/lib/mysql

its likely that you would have to restore the VM file from time machine and not the DB and then just boot up the VM
