If at all possible it would be much better to keep the application files outside of the webroot.
You are able to do this on most any host I've worked with.
Are you not able to save files outsite the webroot?
If so you are actually probably better off switching hosting companies than putting the entire code base inside the webroot.

I was looking for the way wich not change the framework structure, but i guess there is no way and i have to move some files. ;)
